    Contenuti

    Studio del sorting proteico, delle modifiche post-traduzionali così come dei processi di degradazione intracellulare dovuti all’invecchiamento. Informazioni sul folding e sulla catalisi enzimatica (e. g. costante di specificità ed evoluzione molecolare). Cenni di classificazione strutturale di proteine e di ingegneria proteica come strumento per applicazioni biotecnologiche delle proteine.
    In aggiunta, sono previste esercitazioni pratiche su proteine modello per mezzo di software open source. Durante la seconda parte del corso, gli studenti prenderanno conoscenza delle tecniche di base ed avanzate per la caratterizzazione strutturale e funzionale delle proteine.

    Obiettivi formativi

    Acquisire i concetti fondamentali per la comprensione delle relazioni struttura-funzione di enzimi e proteine e lo studio delle modifiche post-sintetiche. Saranno inoltre acquisite conoscenze relative alle metodologie biochimiche, di base ed avanzate, per l’isolamento e la caratterizzazione strutturale delle proteine.
    In particolare, lo studente acquisirà competenze bio-informatiche per l’accesso e interrogazione di banche dati di proteine per l’acquisizione di informazioni scientifiche. Il trasferimento avverrà attraverso didattica frontale, seminari e tempi congruo di studio autonomo dello studente

    Prerequisiti

    Conoscenze e abilità fornite dal corso di Chimica Biologica (laurea triennale in Scienze Biologiche).

    Metodologie didattiche

    Le lezioni sono orali e prevedono durante il corso momenti di verifica dell'apprendimento dei contenuti. Verranno utilizzate diapositive, modellini di molecole in scala e software gratuiti, e quando necessario, per implementare l’apprendimento dei contenuti verranno proiettati filmati sull’argomento d’interesse.

    Metodi di valutazione

    Il raggiungimento degli obiettivi dell’insegnamento è certificato mediante il superamento di un esame con valutazione in trentesimi. L’esame consiste in una discussione della durata non superiore a circa 30 minuti, finalizzata ad accertare il livello di conoscenza dei contenuti teorici e quello di competenza nell’esposizione. L'esame consiste nel superamento di una prova orale i cui parametri di valutazione si basano sulla capacità di collegamenti critici, capacità di sintesi, capacità di approfondimenti. Lo studente disserterà su almeno tre diversi argomenti tratti dal programma. L'esame si considererà superato se lo studente avrà dimostrato una conoscenza sufficiente degli argomenti chiesti.

    SINTESI PROTEICA. Attivazione degli amminoacidi. Fasi di inizio, allungamento e fine nei procarioti e negli eucarioti. Energetica del processo. La sintesi proteica e gli antibiotici.
    SORTING DELLE PROTEINE. Modificazioni post-traduzionali. Degradazione delle proteine nei sistemi cellulari.
    FOLDING DELLE PROTEINE IN VITRO E IN VIVO: aspetti cinetici ed energetici.
    MOTIVI TOPOLOGICI E STRUTTURA DELLE PRINCIPALI FAMIGLIE PROTEICHE. Livelli di organizzazione strutturale. Motivi strutturali e domini proteici. Alterazioni strutturali di proteine ed implicazioni patologiche.
    INGEGNERIA PROTEICA. Espressione di proteine ricombinanti. Tecniche di mutagenesi.
    EFFICIENZA DELLA CATALISI ENZIMATICA. KM e costante di specificità (kcat/KM).
    BIOINFORMATICA. Strumenti bioinformatici per l’analisi strutturale e funzionale delle proteine. Consultazione di banche dati. Modeling molecolare per la predizione della struttura tridimensionale di proteine.
    TECNICHE PER LA PURIFICAZIONE DELLE PROTEINE. Metodiche per la separazione cromatografica delle proteine (gel-filtrazione, scambio ionico, cromatografia d'affinità). Isolamento di proteine mediante tecniche di separazione ad alta risoluzione (cromatografia liquida in fase inversa ad alta pressione e ad alta prestazione (RP-HPLC/ FPLC). Elettroforesi di proteine. Western blotting.
    CARATTERIZZAZIONE STRUTTURALE DELLE PROTEINE. Determinazione di struttura primaria di proteine mediante degradazione di Edman. Metodi per la determinazione della struttura tridimensionale: diffrazione ai raggi X e NMR.
    SPETTROMETRIA DI MASSA APPLICATA ALL’ANALISI DI BIOMOLECOLE. Principi generali. Metodi di ionizzazione (ESI, MALDI) e principali analizzatori (quadrupolo, trappola ionica, analizzatore a tempo di volo, analizzatori ibridi Q-TOF). Spettri di massa di peptidi e proteine; Sequenziamento de novo di proteine mediante MS/MS. Principali metodologie nell'analisi del proteoma. Peptide mass fingerprinting.
    LA PROTEOMICA. Proteomica differenziale. Proteomica di espressione e funzionale. Elettroforesi bidimensionale (2DE). Tecniche avanzate per l’identificazioni delle principali modificazioni post-sintetiche.

    Contents

    The program includes the study of the protein sorting, of post-translational modifications as well as the intracellular degradation due to cellular aging. Information on folding and enzymatic catalysis (e.g. specificity constant and molecular evolution). Protein structural classification and protein engineering as tool for biotechnological applications of enzymes. In addition, practical exercises on model proteins using open source software will be realized. During the second part of the course, students will learn about basic and advanced techniques for the structural and functional characterization of proteins.

    Course objectives

    The aim of this course consists of describing the principles of structure-function relationship of enzymes and information post-synthetic protein modifications. Basic and the advanced biochemical methodologies for protein structural characterization will be supplied too.
    In particular, the student will acquire bio-informatic skills for accessing and querying protein databases for the acquisition of scientific information. The transfer will take place through frontal lectures, seminars and adequate time for the student's independent study.

    Knowledges and skills supplied by the course of Biochemistry (Bachelor degree in Biological Sciences)

    Teaching methods

    The lectures are oral and provide during the course Assessment Content moments. Slides, molecule models and free software will be used, and when necessary, to implement the learning of contents, some movies will be shown on the topic of interest.

    Evaluation methods

    The achievement of the teaching objectives is certified by passing an exam with an evaluation expressed in thirtieths. The oral exam consists of a discussion lasting no longer than about 30 minutes, aimed at ascertaining the level of knowledge of the theoretical contents and the one of competence in the exhibition.     PROTEIN SORTING. Post-translational modifications. Degradation of proteins in cell systems.
    PROTEIN FOLDING OF IN VITRO AND IN VIVO. Kinetic and energetic aspects.

    TOPOLOGICAL MOTIF AND STRUCTURE OF THE MAIN PROTEIN FAMILIES. Levels of structural organization. Structural motif and protein domains. Structural alterations of proteins and pathological implications.

    PROTEIN ENGINEERING. Expression of recombinant proteins. Mutagenesis techniques.

    EFFICIENCY OF ENZYMATIC CATALYSIS. KM and constant of specificity (kcat / KM).

    Bioinformatics. Bioinformatics tools for the structural and functional analysis of proteins. Proteins databases. Molecular modeling for the prediction of the three-dimensional structure of proteins.

    TECHNIQUES FOR PROTEIN PURIFICATION. Chromatographic separation of proteins (gel-filtration, ion exchange, affinity chromatography). Protein isolation by high-resolution separation techniques (high-pressure, reverse high-performance liquid chromatography (RP-HPLC / FPLC), protein electrophoresis, Western blotting.

    STRUCTURAL CHARACTERIZATION OF PROTEINS. Determination of primary structure of protein by Edman degradation. Methods for the determination of three-dimensional structure: X-ray and NMR diffraction.

    MASS SPECTRUMETRY APPLIED TO BIOMOLECULES ANALYSIS. General principles. Ionization methods (ESI, MALDI) and principal analyzers (quadrupole, ion trap, time-of-flight analyzer, Q-TOF hybrid analyzers). Mass spectra of peptides and proteins; De novo sequencing of proteins by MS / MS. Main methodologies in the analysis of the proteome. Peptide mass fingerprinting.
